Født 7. marts 1714 i Augsburg . Andet barn og ældste søn af Dominic Marquard, 2. prins af Löwenstein-Wertheim-Rochefort (1690–1735) og hans hustru, Christina Franziska Maria af Hesse-Wanfried (1688–1728), datter af Charles, landgrave af Hesse-Wanfried og hans anden hustru, grevinde Juliana Alexandrina af Leiningen-Dagsburg.
Karl Thomas studerede i Prag og Paris . Fra 1735 var han tilsvarende medlem af Académie française . I løbet af sit liv samlede han et stort bibliotek . I 1754 blev prins Karl Thomas medlem af Leopoldina .
Den 4. maj 1758 modtog prins Carl Thomas Löwenstein-Wertheim-Rochefort rang som generalløjtnant , og den 31. december 1769 fik han rang af løjtnant feltmarskal for den kejserlige hær.
Den 6. juni 1789, efter den 75-årige Karl Thomas Löwenstein-Wertheim-Rocheforts død, blev fyrstetitlen arvet af hans nevø, Dominic Constantine (1762-1814), søn af hans yngre bror, prins Theodor Alexander Löwenstein -Wertheim-Rochefort (1722–1780).
Den 7. juli 1736 i Wien giftede Carl Thomas Löwenstein-Wertheim-Rochefort sig første gang med prinsesse Maria Charlotte af Holstein-Wiesenburg (18. februar 1718 - 6. juni 1765), datter af Leopold, hertug af Schleswig-Holstein-Sonderburg-Wiesenburg (1674-1744). Parret havde en eneste datter:
Den 4. februar 1770 giftede han sig igen i et morganatisk ægteskab med Maria Anna Josephine (23. april 1735 – 5. marts 1799), datter af Georg von Shtipplin. Det andet ægteskab var barnløst.
